Now that Jesse has done what he needed to do to keep them alive – namely, kill their prospective replacement, chemist Gale Boetticher – back at the lab Walt is being held under guard waiting for their boss, Gus, to make the next move. When Gus's henchman, Victor, arrives holding Jesse at gunpoint, that's all Walt needs to see to convince him that Gale is dead. But as Walt wants to get started on their next batch of meth in order to meet their production schedule, Victor insists on doing it himself. Meanwhile, back at the White family house, Skyler is puzzled to find her husband's car in the driveway. After stashing it nearby to keep Walt Jr. from thinking his dad is back home, Skyler then sets out to find Walt. Lawyer Saul Goodman assures her that Walt is fine, but Skyler uses her wiles to persuade a nervous locksmith to let her inside her husband's condo to look for clues to his whereabouts. Having been sidelined by Victor, Walt is content to sit back and watch for any mistakes he might make in cooking up the next batch of drugs. Yet, impressed by Victor's thoroughness, Walt and Jesse anxiously wait to see what Gus has in store for them now. Making it clear that he holds Gus responsible for Gale's fate, Walt says that Victor can't be trusted to run the lab. After hearing Walt's argument, Gus silently delivers an ominous message of his own by using a box cutter to slit Victor's throat. Left to continue running the lab for now, Walt and Jesse enlist Mike in dissolving Victor's body in a barrel of acid. After disposing of the liquefied remains, Walt and Jesse retire to a nearby diner to discuss what to do next. Finally, after returning to the house to retrieve his car, Walt assures Skyler that everything is fine before heading to his condo, unaware that the investigation into Gale's murder is about to uncover a lab notebook that could incriminate him and Jesse.

As a worried Walt buys an unregistered and illegal handgun for protection, Jesse invites his old pals Badger and Skinny Pete to his house. After tempting them both out of rehab with meth, Jesse then encourages the two addicts to help him throw a huge drug and alcohol-fueled party. Meanwhile, despite his apparent glee over his progress at physical therapy, a severely disabled Hank Schrader directs all his frustration at his well-meaning wife, Marie. And in an effort to hide all the money Walt is making and ensure they can still help with Hank's massive medical bills, Skyler presses her husband to reconsider their lawyer Saul Goodman's suggestion to buy the car wash. After telling his pals to keep the party going even while he's at work, Jesse returns to the lab where he and Walt have resumed cooking meth for Gus. Though Walt is hoping that their boss will come to see them, if only to give him the opportunity to kill Gus with his new gun, he’s disappointed to learn that Gus is cutting off all direct contact and sending a new sidekick to deal with them in his stead. Meanwhile, after doing some research on her own, Skyler approaches the car wash’s owner – who also happens to be Walt’s former boss – with an offer. As Jesse, Badger and Skinny Pete are busy cleaning up after their latest blowout party, an unannounced visit by Jesse's ex-girlfriend Andrea forces him to come clean about his role in the death of her brother's killers. Walt tracks down Gus' detective Mike at a local bar to tell him that after what happened with Victor, they could both end up dead if they aren't careful. As Mike responds to Walt's warnings with a two-fisted attack, Jesse struggles to live with his role in the murder of Gale Boetticher.

While struggling to explain his injuries sustained during the barroom beating he received from Mike, Walt must also try to talk Skyler down from her growing obsession with buying a car wash they can use to launder the huge profits from his drug dealing operation. On top of being upset to find out that Gus has installed a surveillance camera in the lab, Walt worries about Jesse's state of mind in the wake of his killing Gale. Meanwhile, as she struggles with her husband Hank's gloomy and menacing mood at home, Marie slips back into her old ways when she starts stealing items from houses she claims to be looking to buy. Though rebuffed by car wash owner Bogdan Wolynetz, Skyler refuses to back off from her efforts to convince him to sell. So, despite Saul's suggestion that they look at purchasing a nail salon instead, Skyler insists on continuing to pursue the car wash. When Skyler reveals that Wolynetz made disparaging remarks about his manhood, Walt overrules Saul and backs his wife. Meanwhile, Jesse continues his hard-partying ways, unaware that Gus's lackey, Tyrus Kitt, is following him. After getting caught lying about her family life to realtors and homeowners as a way to gain access to houses, Marie is arrested for theft. Upon learning that his wife is in jail, Hank calls on Albuquerque Police Department Detective Tim Roberts for help. To increase the pressure on Wolynetz, Skyler enlists someone to pose as a state inspector to threaten him with a shutdown over wastewater disposal violations. Though Walt is skeptical when she tries to drive a hard bargain with Wolynetz, Skyler's hard-ball tactics work and he agrees to sell. Finally, in exchange for getting Marie off the hook for the thefts without being prosecuted, Detective Roberts asks Hank to review the case file for Gale Boetticher's murder – a file that contains evidence that could incriminate Jesse and Walt.

As Skyler tries to come up with plausible explanation for having enough ready cash to buy a car wash, and to eventually be able to explain how they can cover Hank's enormous medical bills, she concocts a cover story in which Walt won the money gambling. Though reluctant at first, Walt plays along when they go to break the news to Hank and Marie. However, as Hank is showing him and Walt, Jr. his mineral collection, it’s all Walt can do to stay calm when he learns that his brother-in-law also has the case file from the Gale Boetticher murder investigation. When Hank says that he believes Gale is Heisenberg, the legendary meth dealer he was chasing before had to leave the DEA, Walt must cover for the vague references to himself in Gale's lab notebook as he worries that the investigation will expose Jesse as the killer. In a panic over the prospect of having their illicit activities uncovered, Walt heads to see Jesse. Despite Walt’s fears, Jesse isn't interested in doing anything other than continuing the non-stop party going on at his house. Thrown out by Jesse, Walt then turns to Saul for advice, but beyond wanting to make sure that his name doesn’t come up in the investigation, Saul has little interest in Walt's story. Though he comes home to discover that one of his party guests has ripped him off for more than $75,000 in cash, Jesse doesn't care. But the same doesn't hold true for Gus. When Mike and Tyrus roust him out of bed, Jesse discovers that they have cleared the house of all the partygoers and have the thief tied up downstairs, where they are threatening to kill him. When Jesse makes it clear that he doesn't care what they do, Mike forces him into his car. Finally, when Jesse fails to show up at the lab, Walt heads to the house to look for him, only to discover that the place is ominously deserted.

Fearing the worst when he can't find Jesse, and worried that he may be next, Walt leaves a heartfelt phone message for Skyler as he heads to the fast food restaurant Gus uses as a front for his drug empire. When Mike calls to say that Jesse is with him and that everything’s fine, Walt remains suspicious and won't leave until he looks inside Gus' office for himself. Though suspicious that Mike may be taking him to a desolate spot to kill him, Jesse is surprised to discover that he is accompanying the private eye as he collects money for Gus from a series of dead drops scattered throughout the New Mexico countryside. Detective Tim Roberts comes back to him for help in the Boetticher murder case, Hank dismisses the possibility that Jesse might be the killer, especially after a composite sketch of the possible suspect doesn't look anything like him, but does resemble Gus's dead henchman, Victor. Meanwhile, as Jesse continues to accompany Mike, Walt and Skyler are busy signing the loan papers for the car wash. To celebrate, they fall into bed for some midday sex after Skyler hears Walt’s tender phone message. When Walt, Jr. comes home from school and finds them together, he’s led to believe that his dad is moving back in. Back at the lab, Walt has a hard time taking care of everything himself. When he demands that Jesse be sent back to help him, he's disappointed when Gus sends Tyrus instead. Meanwhile, at the end of his rounds with Mike, Jesse fends off an attack by a pair of thugs bent on ripping them off. While Jesse thinks he's a hero, what he doesn't know is that it was all a ruse meant to lull him into feeling like he’d gained Gus' confidence. Finally, during a celebratory dinner at the Schraders', Walt hints that the late Gale Boetticher may not be the drug chemist Hank's been chasing, but after the Whites leave, Hank uncovers evidence that could lead him to Gus.

As the drug cartel increases its pressure on Gus with the brutal hijacking of a shipment of blue meth, a story about Gale Boetticher's murder combined with a suspiciously heartfelt phone message from her husband leads Skyler to confront Walt. Doing his best to defuse the situation, Walt insists that he only briefly crossed paths with Gale and had nothing to do with Gale's death. However, when pressed about whether he and his family are in danger, Walt tells Skyler that he is the one people need to be afraid of and not the other way around. Walt later looks to apologize for his outburst, but discovers that Skyler is gone. So when it comes time to take possession of the car wash, he has to go it alone. After Walt, Jr. reveals that his mom has taken the baby and left town, Walt admits that he isn't planning to move back home any time soon. To defuse his son's anger and relieve his own guilt, he buys Walt, Jr. a brand new car. Meanwhile, as Jesse continues to accompany Mike on his missions for Gus, Walt warns him that the drug boss and the private eye may be luring him into a trap. Not wanting to believe it, Jesse storms out of the lab, forcing Walt to enlist some women from Gus's laundry to help clean up before starting in on his next batch. But when Gus learns about the unapproved arrangement, he punishes Walt by ordering the women to be deported back to Honduras. As Skyler returns home, Mike takes Jesse to stake out a house where a pair of addicts are holed up with the stolen meth. Though Mike is content with just watching for now, an impatient Jesse relies on his personal experience and confronts the addicts face to face, recovering most of the stolen drugs and leading Mike to a message left by the cartel bosses inviting Gus to meet. In the wake of their stakeout, Jesse and Mike are rehashing the day's events at a local diner when Gus arrives. And after he insists on a moment alone with Mike, Gus tells Jesse that he has chosen him to work with the private eye because he sees something worthwhile in him. Finally, upon returning to find a new car in the driveway, Skyler explodes, warning Walt that it’s the kind of purchase that will call attention to all the money they are making and ordering him to return it at once.

As she is preparing to open the car wash, Skyler brusquely orders Walt to return their son's new car to the dealer. However, upset at being told what to do when it comes to Walt, Jr. and displeased with being given the cold shoulder, Walt instead sets the car ablaze in a large parking lot. As a result, he's forced to call his lawyer, Saul Goodman, to get him out of trouble with the law. Having agreed to pay more than $50,000 to make the legal problem go away, Walt then asks Saul for help in getting rid of Gus once and for all. And when Walt takes the lawyer’s advice to ask his young partner to take care of the job, Jesse agrees to kill Gus. Faced with Skyler's frosty, business-like demeanor, Walt strikes a blow of his own by delivering over $250,000 in cash for her to launder through the car wash along with the news that there is much more to come. Leaving his wife to struggle with finding a way to conceal the millions that are coming their way, Walt returns to the lab to prepare a batch of ricin, the same deadly poison he and Jesse used to kill their nemesis, Tuco. Meanwhile, during a trip to Pollos Hermanos with Walt, Jr., Hank gathers fingerprint evidence he hopes will tie Gus to the meth lab. Accompanying Mike to the high-security headquarters of the meth empire, Jesse is thrust squarely in the middle of Gus's meeting with a Mexican drug cartel representative. Though the cartel's message is clear – get out of the drug business, or else – Gus refuses, though he stops short of Mike's suggestion that he resort to violence. Yet, after Jesse hesitates to take advantage of the opportunity to poison Gus, he begins to regret it after Mike warns him against harboring any misplaced loyalties. Finally, as Jesse heads back to rehab to confront his own inner demons by venting his anger on the addicts gathered there, Hank presents his former DEA colleagues with evidence linking Gus to the manufacture of the potent blue meth they’ve been trying to eradicate in Albuquerque.

As the ripple effect spreads from the attempt on Hank's life, Gus remains cool when Albuquerque PD Detective Tim Roberts, Hank and his former colleagues at the DEA question him about Gale Boetticher's murder. Pressed as to how his fingerprints came to be found in the dead man's apartment, Gus explains that he recently visited Gale, who was the recipient of a college scholarship he endowed at the University of New Mexico. While Roberts and the DEA agents are satisfied with his alibi, Hank isn't so sure, especially after questions arise regarding Gus's whereabouts prior to his emigrating to Mexico from Peru in 1986. Meanwhile, following one of Saul's regular visits to give Andrea some money, Jesse decides to call on his former girlfriend and their son himself. As Walt continues making Skyler squirm with efforts to launder his enormous drug proceeds, Hank pretends that the Boetticher investigation has reached a dead end while enlisting Walt to follow Gus. Though Walt tries alerting him to Hank's plan to place a tracking device on his car, Gus insists that he go ahead and do it. While struggling to convince Gus that he wants to protect him from the police, a panicky Walt drops in unannounced to demand that Jesse find a way to get close enough to Gus to poison him. But while Jesse insists that he hasn't been in touch with Gus since recovering the hijacked meth, a clandestine look at his cell phone tells Walt that Jesse is lying, leaving him worried that his unpredictable partner will sell him out to save himself. With Walt and Jesse in the lab, Mike tells Gus that the DEA isn't interested in him as a suspect and that the tracking device Walt planted on his car was solely Hank's idea. So, after Mike tells him not to worry about Hank's homegrown investigation, Gus returns to the nursing home to see Tio who, along with the late drug lord Juan Bolsa, was once a henchman of Don Eladio, a cartel boss whom Gus and his former partner, Max, had hoped to work for back in 1989. But because Don Eladio ordered Tio to kill Max as a warning to steer clear of the drug business, revenge drove Gus to become a competitor that the cartel now wants dead.

After retrieving the tracking device they placed on Gus' car, Walt and Hank are puzzled to find that he apparently drove only between his home and his office. So, as Skyler suggests they devise a plan to get out of the drug trade now that their car wash is close to making a profit, Walt's concerns lead him to put a GPS tracker on Jesse's car, too. But when Hank suspects that Gus is using his farm to run his drug empire, Walt warns Mike that trouble may on its way. In the wake of Walt's warning, Mike oversees Jesse and a team of workers as they clean the farm of any hints of the drugs that have been hidden inside. However, as Jesse is pressing Mike for information about what Gus has in mind for Walt's brother-in-law, a sniper opens fire. And as Mike risks his own life to save Jesse, Gus walks directly into the gunman's sights, confident that the cartel won't kill him. Meanwhile, Skyler's plans for turning the car wash into a legitimate business are threatened when her former boss Ted Beneke is investigated for tax evasion. Though reluctant at first, Skyler shows up at the audit to convince the investigator that her ignorance of accounting led to Ted’s problem. But after Skyler says that this is all she can do to help him avoid jail, Ted makes it clear that he still doesn’t have the money to settle the case. Although he balks at disposing of a worker killed during the sniper attack, Walt thinks twice when Mike warns that he could be next. While meeting to inquire about what Gus has in store for Hank and to plead for Walt’s life, Jesse again fails to use the opportunity to kill Gus with the poisoned cigarette that Walt prepared. And when asked if he’s capable of cooking meth without his partner, Jesse learns that Gus is sending him to Mexico to share their recipe with the cartel. Finally, when Jesse tries to warn him of the plan, Walt angrily accuses him of backing out of their deal to kill Gus. And after the two partners end up in a brutal fistfight, Jesse orders Walt to leave and never come back.

Following his brutal fight with Walt, Jesse nervously joins Gus and Mike in Mexico to teach the cartel how to make Walt’s blue meth. Upon their arrival, however, it’s clear to Jesse that the cartel’s chief chemist is upset at having someone so young and without any formal scientific training overseeing his work. So, realizing that his survival depends on getting the upper hand, Jesse makes it clear that things will be done his way or not at all. Back in Albuquerque, Walt is nowhere to be found, so Skyler has no choice but to go ahead and give a clearly underwhelmed Walt, Jr. the used car they bought him for his birthday. And with funds provided by Skyler, lawyer Saul Goodman convinces Ted Beneke that a distant relative died and left him enough money to pay his back taxes. Though Skyler, Marie and Hank are all at the birthday party, Walt’s absence is conspicuous. So, after excusing himself to go out with friends, Walt, Jr. heads to his dad’s condo instead. When his son finds him bloodied from his run-in with Jesse, Walt claims to have been in fight while gambling. Meanwhile, Jesse is stunned to discover that Gus has cut a deal that makes him the Mexican cartel’s property. Upon learning that he used some of her money to lease a luxury car, Skyler drops in on Ted to remind him of his debt to the IRS. But when Ted insists on using the cash to restart his business instead, Skyler blurts out the truth about where it came from and insists that he settle his debt with the government. Finally, to celebrate the deal that will keep Jesse in Mexico indefinitely, Gus gives Don Eladio a bottle of very rare tequila. However, after taking precautions to protect himself, Gus watches the cartel boss and his henchmen fall victim to the deadly poison he placed inside the bottle, but not before Mike is shot in the ensuing battle. Leaving the bodies of Don Eladio and his men scattered around their lavish hacienda, Jesse rushes a very sick Gus and the gravely wounded Mike to safety.

With Don Eladio dead, Jesse rushes Gus and Mike to an abandoned shop that conceals a sophisticated hospital. Following the intensive care needed to save him from the poison that wiped out the cartel, Gus leaves Mike to recuperate from his gunshot wounds and takes Jesse home to Albuquerque. But before he’ll go back to work in the lab, Jesse insists on a guarantee of Walt’s safety. Meanwhile, upon learning that he’s reneging on his deal to pay his taxes, Skyler hurries to see Ted. And when Ted insists on giving her the money back, an angry Skyler turns to Saul Goodman for help. As Gus tells his arch-nemesis, the elderly drug boss Tio Salamanca, about the cartel’s defeat, Hank decides to stake out the industrial laundry that he suspects is hiding the Albuquerque superlab. With no other way to avoid taking Hank there, Walt causes a car accident that injures them both and puts the investigation on hold. But when Hank buys a van he can drive with his disability, Walt knows that he’ll soon be back on the case. Meanwhile, when Saul sends thugs to see that he writes the check to the IRS, Ted tries to run but ends up falling and breaking his neck. Back at the meth lab, Walt finds evidence that Jesse is back and has been working there, too. After tracking Jesse down, Walt’s efforts to make amends are rebuffed. But as he is making a humiliating retreat, he’s kidnapped by Gus’s men. Following a night of torture, Walt awakes to find himself face to face with Gus. Though ordered never to come back to the lab, Walt defiantly insists that Jesse would never continue cooking meth if he were to die. So, admitting that he has no choice but to keep him alive for now, Gus threatens to kill his family instead, sending a panicked Walt to ask Saul to relocate them far from any danger. Once Saul sets the plan in motion and agrees to anonymously tell the DEA that Hank is in danger as well, Walt returns home to get the cash he’ll need. But when he notices that much of the money is missing, Skyler admits to using it to pay Ted’s taxes. And as Marie calls to say that the DEA has their house under guard, Walt’s plan continues to crumble.

Despite her objections, Walt insists that Skyler and their kids take advantage of the protection that the DEA has given Hank in the wake of Gus’ death threats. As Walt waits at home for whatever is in store for him, Hank’s unrelenting suspicions about Gus prompt DEA Agent Steve Gomez to agree to search the laundry for evidence of a hidden drug lab. Yet, even after the search comes up short, Gus warns that there will be consequences. Though Gomez is certain that the laundry is clean, Hank starts carefully examining each photograph that was taken in hopes of finding something that the agents overlooked. Meanwhile, worried that Gus will find out that he tipped off the DEA about the threats against Hank, Saul Goodman packs up to leave town. Upon learning that Andrea’s son Brock is gravely ill, Jesse rushes to the hospital. While the doctors are struggling to diagnose the boy’s condition, Jesse notices that the poisoned cigarette meant for Gus is missing. Realizing that the boy may have gotten his hands on it, he alerts Andrea to the danger before bolting from the ER to see Walt. But when Jesse accuses him of going after Brock for revenge, Walt says he’s innocent and, insisting that Gus is trying to drive a wedge between them, convinces Jesse to join forces to kill him. With Mike still in Mexico recuperating from the wounds sustained while taking down the cartel, Walt realizes that this is their best chance to get to Gus. To draw him into the open, Walt sends Jesse back to the hospital instead of to the lab to finish his latest batch of meth. Having left Gus no choice but to come to the hospital to ask Jesse to return to work before the drugs go bad, Walt waits in the parking lot with a car bomb he’s constructed for the occasion. But after agreeing to let Jesse off the hook and telling him to stay at the hospital for as long as he needs to, Gus senses that something is wrong. And when he walks away and leaves his car in the parking lot, Walt misses the chance to kill him.

As Walt tracks him down in the hospital waiting room to ask how their plan to kill Gus could have gone awry, Jesse is surprised when two detectives arrive to ask about the poison that is threatening the life of Andrea’s son Brock. Leaving Jesse to talk his way out of the sticky situation, Walt heads to Saul’s office where he finds his secretary Francesca frantically shredding anything that could link her boss to the drug ring. With Francesca demanding money in exchange for contacting Saul, Walt then heads home where he finds a pair of Gus’ hit men waiting. After using an elderly neighbor to distract them, he sneaks inside and recovers some cash from the crawl space hiding spot. Meanwhile, after calling Saul to intervene in the interrogation, Jesse decides to use what he knows about the feud with Tio Salamanca to draw Gus into a trap. Because he hates Gus even more than he does Walt or Jesse, Tio agrees to help. Though the old man actually refuses say anything of value to the DEA, all Walt needs is for Gus to know that a meeting has taken place between Tio and Hank. So, unaware of what Walt has in store for him, Gus sends a henchman to make sure that Tio’s nursing home room isn’t under surveillance. Meanwhile, after learning that Brock is going to make it, Jesse is surprised to find that he’s been cleared of any suspicion in the poisoning. But before he can get back to the hospital room with the good news, he’s kidnapped by Gus’ thug and taken back to the lab where he’s forced continue working. Once he’s been assured that the coast is clear, Gus heads inside the nursing home with plans to kill Tio. But before Gus and his sidekick can give him a lethal injection, Tio triggers a bomb that Walt rigged to his wheelchair, blowing the three of them to kingdom come. With Gus out of the way, all that’s left for Walt to do is destroy the superlab. Making his way inside, he dispatches the guards and, with Jesse’s help, turns the laundry into an inferno that destroys any evidence of their involvement in the drug ring. Finally, as Jesse heads off to reunite with Andrea, a victorious Walt is left to reunite with his family as he ponders his future.
