Colonel Young (LOUIS FERREIRA) and most of his military personnel are held at gunpoint by the Lucian Alliance. Dannic (IAN BUTCHER) intends to kill them but is convinced by Varro (MIKE DOPUD), a fellow Lucian, to exile them instead. Dannic agrees and the group is forced to travel through the Stargate to a rocky, uninviting planet. Shortly after arrival, they are joined by Varro and his men who have been deemed as traitors and also banished. When a deadly electrical storm begins to brew, all must work together to find safe shelter and survive.
Dr. Rush (ROBERT CARLYLE), Brody (PETER KELAMIS), Chloe (ELYSE LEVESQUE) and Eli (DAVID BLUE) have sealed themselves off in the hydroponics lab and have managed to obtain some control of the ships power. Dr. Rush conceives a risky plan to force Varro and the Alliance to surrender by draining the power from most of the ships shields. He informs Varro that when the next energy blast from the binary pulsar hits, everyone other than those in the lab will be killed by the radiation. An enraged Dannic refuses to back down, no matter what the cost.
While an injured Lt. Johansen (ALAINA HUFFMAN) lies in the infirmary, her subconscious visits a familiar place where she receives some startling news.
Aftermath

The Lucian Alliance prisoners are growing restless and desperate. They know food and water supplies are dwindling and ponder what their future may hold. After conducting interviews with some of the Lucian’s, Camile Wray (MING-NA) believes a number of the prisoners can be trusted and may even be helpful. Col. Young (LOUIS FERREIRA) disagrees and is of the opinion that they are dangerous. After a group of prisoners attack their military detail, he orders that they be relocated to the next habitable planet.
Still recovering from his torture at the hands of Kiva, an exhausted Dr. Rush (R0BERT CARLYLE) manages to unlock the master code to the ship’s bridge. There he finds a planet within range that seeMS viable but for some unknown reason, has been locked out of Destiny’s controls. Its Stargate also MSpears to be non-functioning. With the need for food and water becoming dire, he decides to override the ships controls and have a crew deployed to the planet in the hopes of finding much needed supplies.
Lt. Scott (BRIAN J. SMITH) leads the team to the planet. On MSproach their shuttle encounters violent turbulence followed by power failure. It crash lands and slides into the side of a cliff causing critical damage. The only way back to the Destiny is through the planet’s Stargate and when they find it, it is in far worse condition than anyone could have imagined.
Awakening

The Destiny is set on a collision course with a ship of similar ancient design found floating in space. Panic turns to wonder as the ships dock with each other. As they review the data stream, they learn they have come upon one of the Stargate seeding ships that the ancients sent out ahead of the Destiny.
Col. Young (LOUIS FERREIRA) dispatches a team to investigate while setting Dr. Rush (ROBERT CARLYLE) and Eli (DAVID BLUE) to analyze the flood of new data. Once aboard the seeder ship, Lt. Scott (BRIAN J. SMITH) and his team discover that it might hold the energy to power the Stargate for a connection back to Earth.
Realizing this might be the key to getting home, Col. Telford (LOU DIAMOND PHILLIPS) convinces Young to let him join the team aboard the mysterious ship. But just as the energy transfer is underway they discover there’s more aboard the ship than power.

While Chloe’s (ELYSE LEVESQUE) increasingly strange behavior becomes a cause of concern, Eli is called back to Earth to deal with his mother’s worsening medical condition. On Destiny, a worried Scott makes a shocking discovery while searching Chloe’s quarters: a journal with Alien script. He shows it to Young and Rush who decide to keep a constant eye on Chloe. Rush, recognizing the complexity of the journal’s contents, has Chloe look over some mathematical problems he’s been working on – with surprising results.

While exploring a new planet, Lt. Scott (BRIAN J. SMITH) encounters an aggressive plant-like creature that attacks and infects him. Unable to risk bringing an alien contagion back to Destiny, Tamara (ALAINA HUFFMAN) searches for a way to stop the alien infection from spreading. Scott meanwhile, drifts in and out of consciousness, hallucinating an ideal life back home on earth. As the infection spreads dire reality begins to seep into his dream state. With the more alien organisms surrounding the gate and closing fast, time may well run out on Scott.

Col. Young (LOUIS FERREIRA) is plagued by a recurring vision wherein Destiny is attacked and destroyed by the same aliens who abducted Dr. Rush (ROBERT CARLYLE) and Chloe (ELYSE LEVESQUE). Believing it to be a prophetic warning, he orders the science team to focus on restoring the ship’s weapon systems and places the crew on high alert.
Dr. Rush visits Chloe in isolation, hoping she might look over some calculations he’s been working on - but Chloe is more concerned with the alien influence that has begun to affect not just her mind but her body as well.
Eventually, Col. Young goes to Wray and admits his fear that he may be losing his mind. But when Destiny drops out of FTL and remains adrift, Rush and Eli (DAVID BLUE) suspect that the Colonel’s strange visions may be the key to getting the ship back on course.
The Greater Good

Destiny comes upon a heavily damaged ship floating in space. Dr. Rush (ROBERT CARLYLE) suggests that the alien vessel be explored in the hopes of salvaging any worthwhile data or technology. Without a shuttle, Rush and Col. Young (LOUIS FERREIRA) must make a dangerous space-suited expedition to the derelict ship. Once safely aboard, they discover that the ship contains empty pods similar to those they encountered on the seed ship. As Dr. Rush gets the life support and power running, the ship’s engines suddenly engage, propelling it away from Destiny. With the power now depleted the ships drift helplessly apart.
Unwilling to tell everyone that he has partial control of The Destiny, Rush claims he has been working on a program to manually fire Destiny’s thrusters. Because of the complexity of the program he suggests Dr. Amanda Perry (KATHLEEN MUNROE) be brought on board via the communication stones to help. Once aboard, Rush covertly informs her of his success with Destiny’s master code and directs her to the bridge. With Rush’s help, Perry is able to steer Destiny back to the damaged ship. But when Eli (DAVID BLUE) unearths their plan, the big secret is revealed much to Rush’s chagrin – especially when Young finds out.
Malice

Ginn, using the stones to trade bodies with Dr. Amanda Perry, continues to fill in Homeworld Command of an impending Lucian Alliance attack. Suspecting she’s giving up valuable information Simeon manufactures an escape by killing his guard then making his way to silence Ginn.
Taking Park hostage, Simeon forces Volker to dial a planet and escapes off the ship. When Rush finds Ginn’s lifeless body, knowing what it means for Dr. Perry, he gates to the planet on a mission of vengeance. But Homeworld Command, believing Simeon has information that could prevent an attack on Earth orders he be captured alive. Col. Young must send Lt. Scott (BRIAN J. SMITH) and Msgt. Greer (JAMIL WALKER SMITH) to bring Simeon back before he kills Rush or is killed himself.
Visitation

The Destiny crewmembers left behind on an idyllic planet over a year ago suddenly turn up aboard a shuttle, giving Tamara (ALAINA HUFFMAN) renewed hope of finding her lost daughter. The circumstances surrounding their surprising return remain a mystery however. Dr. Caine (TYGH RUNYAN) and the others have no memory of how they got there.
Young (LOUIS FERREIRA), fearing alien involvement, isolates Caine and co. Tamara’s examination of the former crew verifies not only their identity but also that they are all in perfect physical condition. The investigation of the shuttle reveals the same: it is like new. The mystery takes an unsettling turn when one of the returned crewmembers abruptly drops dead. Wray (MING-NA) lobbies Young to let her use regression therapy in the hopes of learning what really happened back on the planet. Young agrees, but the memories stirred prove disastrous for those who’ve returned.
Meanwhile, as her alien transformation progresses, Chloe (ELYSE LEVESQUE) prepares her final goodbyes.
Resurgence

Destiny detects a remote energy signature originating from an area outside its set course. Dr. Rush (ROBERT CARLYLE) believes it could be coming from a potential new power source or could be a sign of intelligent life arguing that whatever is out there could prove to be of great benefit to the crew and Destiny’s mission. Col. Young (LOUIS FERREIRA) reluctantly agrees and permits Dr. Rush to manipulate navigation and take Destiny off course.
After a day in FTL the ship reaches a sea of wrecked ships, the carnage of a centuries old battle. With no visible signs of danger, Lt. Scott (BRIAN J. SMITH), Msgt. Greer (JAMIL WALKER-SMITH) and Volker (PATRICK GILMORE) set off in the shuttle to take a closer look. Eli (DAVID BLUE) uses Destiny’s systems to recreate a simulation of the battle only to discover the debris is not what it seems.
Chloe (ELYSE LEVESQUE) succumbs deeper to the alien infection, knowing she poses a greater risk the longer she stays aboard the Destiny. But when a lost friend comes to the rescue it’s no longer Chloe’s alien abductors the crew has to worry about.
On Earth, Eli struggles with how to tell his mother the truth about what has happened to him. Wray (MING-NA) takes leave to visit Sharon but finds the distance is starting to take its toll on their relationship.
Deliverance

Having escaped containment and sent a signal to the aliens that abducted her, Chloe buys the Destiny time as the arriving alien ships draw the drones' attack. Realizing the drones receive their orders from their Command Ship, Rush (ROBERT CARLYLE) and Eli (DAVID BLUE) succeed in blocking its signal, allowing the Destiny to slip by the drones and destroy it. While Volker (PATRICK GILMORE) and Brody (PETER KELAMIS) work to repair Destiny's damaged shields, restoring the integrity that will allow them to jump to FTL, the Ursini in the seed ship inadvertently reveal Destiny's position to another wave of Drones. The sole surviving alien ship, unable to retreat, asks the Destiny to help fight off the incoming wave of drones. Rush suggests the Aliens agree to heal Chloe in exchange for their protection. While Scott (BRIAN J. SMITH) shuttles Chloe to the alien ship a new Command Ship drops out of hyperspace and Destiny once again comes under heavy attack. But this time, Rush and Eli have a plan.
Twin Destinies

Destiny has sustained substantial damage in its last battle. A big chunk of life support is down and dozens of other systems, including weapons and shields, are on the brink of failing. Eli (DAVID BLUE) offers a solution. He believes he has figured out a way to dial back to Earth while Destiny recharges in the next star. Dr. Rush (ROBERT CARLYLE) strongly disagrees with the plan. He is concerned that when Eli creates a connection to Earth, the energies from the star could use the wormhole to cause catastrophic damage. Col. Young (LOUIS FERREIRA) decides to consider Eli’s plan and sends Eli back to Earth via the communication stones. On Earth, Eli presents his idea to other experts, who, after agreeing with his calculations greenlight the plan.
Realizing abandonment of Destiny is upon them, Dr. Rush announces that he will not leave. He wants to stay the course and fulfill the mission. Knowing he cannot manage the ship alone, he addresses the crew to see if there are any volunteers who would also stay.
While the weight of Rush’s plea hangs amongst the crew they are interrupted by a distress call. With all shuttle’s accounted for no one can explain why the distressed passenger reports that he is heading their way in one of Destiny’s shuttles. Warning them that if they dial Earth all onboard will die, the passenger claims to be the lone survivor of a failed attempt from a parallel timeline.

Senator Michaels (KATHLEEN QUINLAN) and Dr. Andrew Covel (FRENCH STEWART) visit Destiny to verify Rush’s (ROBERT CARLYLE) mysterious data and determine the viability of another Icarus base. Greer (JAMIL WALKER SMITH) and Wray (MING-NA), using the communication stones, find themselves in the midst of an alien attack when an alien ship crashes into Homeworld Command. Trapped inside the collapsing building with no way in or out, Greer and Wray learn from Telford (LOU DIAMOND PHILLIPS) that the crashed ship is emitting radiation, likely from a bomb. They have no choice but to attempt to diffuse the bomb that threatens the entire district. Unable to disconnect the stones, Rush discovers not everyone want Greer and Wray back aboard Destiny.
Hope

Unable to contact Homeworld Command since the Lucian attack, the crew takes shifts connected to the stones waiting for a link. While connected, Chloe falls asleep but wakes up with Ginn’s (JULIE MCNIVEN) consciousness in her body. Knowing Ginn and Amanda Perry (KATHLEEN MUNROE) physically died, Eli and Rush theorize Ginn’s consciousness must have been caught somewhere within the stone’s connection.
While Chloe isn’t connected to anyone, her consciousness seems to still be present in her body, ebbing and flowing to the surface with Ginn. But when Ginn physically starts reliving her death, Eli must find a way to protect Chloe without losing Ginn.
Meanwhile Tamara (ALAINA HUFFMAN) diagnoses Volker (PATRICK GILMORE) with end-stage renal disease. A kidney transplant is his only hope for survival. With no access to Earth, Tamara must perform the difficult operation, having found a willing donor match in Greer (JAMIL WALKER SMITH).
Seizure

Rush (ROBERT CARLYLE) is discovered in a coma in the neural interface chair. Now part of Destiny’s computer, Amanda Perry (KATHLEEN MUNROE) has created a simulation program allowing her and Rush to physically connect in the ship’s matrix. Ginn (JULIE MCNIVEN) warns Eli (DAVID BLUE) that the parameters Amanda has set have trapped Rush in the simulation, forcing Eli to make a difficult decision in order to return Rush to his body.
Meanwhile, when the Langarans refuse Homeworld Command’s request and Dr. Rodney McKay’s (DAVID HEWLETT) plan to use their planet’s core as the power source for dialing the ninth chevron address, Telford (LOU DIAMOND PHILLIPS) sends Young (LOUIS FERREIRA), Scott (BRIAN J. SMITH) and Richard Woolsey (RICHARD PICARDO) on a clandestine mission to the planet. Telford suspects the Langarans have aligned or been infiltrated by the Lucian Alliance and not only wants to prove that they can safely use the planet to dial the ninth chevron address and open a supply line to Destiny, but also fears that if they don’t, the Lucian Alliance will use the planet to attack Destiny.
The Hunt

During an off-world expedition, the team’s camp comes under attack and Lt. Johansen (ALAINA HUFFMAN) and Corp. Reynolds (TBC) are taken by the alien creature. A rescue team is dispatched. Young (LOUIS FERREIRA), Greer (JAMIL WALKER SMITH), James (JULIA BENSON) and Marsden (RYAN BOOTH) try to track down the alien beast. But when the beast turns the tables on them and injures some of the party, they must turn to Varro and his Lucian team for help.
Meanwhile on Destiny, after discovering a new store of Ancient technology, Eli (DAVID BLUE) and Brody (PETER KALAMIS) ignore Rush’s (ROBERT CARLYLE) warnings and mistakenly trap Brody in a cryogenic device.
Common Descent

While stopping to harvest lime for Destiny’s failing life support system, Scott (BRIAN J. SMITH), Eli (DAVID BLUE), Wray (MING-NA) and Greer (JAMIL WALKER SMITH) discover a settlement of human inhabitants who became stranded while pioneering a new planet after the gate could no longer contact their home. They claim their civilization, Novus, was founded two thousand years earlier by Destiny’s crew.
While Col. Young considers their request to be taken back to their home planet, they are attacked by the Drones who have discovered a way to track Destiny. While some are able to escape the planet to Destiny, Scott, Eli and others become stranded after the Drones destroy the gate and the Destiny is forced to jump to safety.
Epilogue

Destiny arrives at Novus to find the very modern planet abandoned and in the throes of seismic destruction. Realizing the wealth of knowledge and resources they may be able to retrieve, Yazou (AUGUST SCHELLENBERG), one of the settlers, leads Scott (BRIAN J. SMITH), Eli (DAVID BLUE), Wray (MING-NA) and Greer (JAMIL WALKER SMITH) to an underground archive of the civilization. While pouring through the data and transferring what they can back to Destiny, the crew learns of the difficult survival their other selves had to endure.
Racing against the sudden decay and collapse their arrival at the archives has triggered, Rush discovers a clue to where the survivors of Novus may have taken refuge and, possibly, a way of reuniting the settlers with them.
Blockade

When Destiny’s second attempt to recharge in a star is foiled by attacking drones, the crew realizes the drones must have found a way to track the stars the Destiny plans to draw power from. Eli (DAVID BLUE) suggests that they attempt to recharge in a blue super giant, a star so hot it won’t be suspect. But it’s a risky option. Rush (ROBERT CARLYLE) and Eli joined by Park (JENNIFER SPENCE) must stay aboard to manually override Destiny’s safety protocols and maneuver it through the star.
The rest of the crew gets to a nearby planet for safety where they find an abandoned city whose former inhabitants appear to have been decimated by an alien attack. Knowing the use of the gate will draw the drones, they prepare to hold out until the Destiny is finished its dangerous recharge.
Gauntlet
Season 2, Episode 20 TV-PG

Park (JENNIFER SPENCE), who was blinded while refueling in the blue super giant, has still not regained her sight while Tamara (ALAINA HUFFMAN) struggles with the knowledge, gleaned from the archives on Novus, that she has ALS, an incurable degenerative disease. Rush (ROBERT CARLYLE) and Eli (DAVID BLUE) discover that drones are positioned at every star between Destiny and the edge of the galaxy. They devise a plan that enables them to defeat a Command Ship and secure supplies, but not without a fierce battle that leaves Destiny badly damaged.
Eli convinces Young (LOUIS FERREIRA) that Destiny’s only option for survival is to head for the next galaxy in one continuous FTL jump that will take three years. This will require all of the ship’s remaining energy, so they must act quickly as recharging is no longer an option. Crewmembers return to Earth to say what may be their final farewells, before entering the ship’s stasis pods and the long sleep that will take them to the next galaxy. But when it turns out that some of the stasis pods are in need of repairs, a risky stop at a planet for materials may put the entire plan in jeopardy.
